The 24-year-old, who had been tipped to make England's World Cup squad, was taken ill on Friday and sat out Saturday's 0-0 draw against Fulham.
Bolton manager Owen Coyle revealed: "Gary suffered a pain in his arm and it became severely swollen.
"It turns out he had a blood clot in his arm, so he is going to be out for a number of months."
Cahill is due to be released from hospital on Monday after being kept in since Saturday.
"It is a severe blow for the boy but our main concern is his welfare. We have to make sure Gary is fit and well," said Coyle.
"He will miss the next few months, it might be for the rest of the season, we will hear from the specialist later.

"I don't think it is a sport-related injury, I think it is just one of those things that can happen to anyone at any given time, " said the Bolton boss.
The former England Under-21 player has been in excellent form for Wanderers this season, earning a call into the full England squad and had been linked with a move away from the Reebok Stadium during the January transfer window.
Coyle had led calls for England boss Fabio Capello to take the former Aston Villa player to this summer's World Cup in South Africa.
However, his chances of making the squad have now been severely dented - even if he does manage a return for his club before the end of the Premier League season.
It is a severe blow for the boy
Bolton boss Owen Coyle Coyle, at least, seemed in little doubt that his chances were scuppered: "He had a chance of going to the World Cup - but that chance will come again."
The former Burnley boss, though, promised that Cahill will receive first-class treatment in his recovery bid: "Gary will get the best care available to him. As much as we love football, we will focus on making sure Gary recovers well."
Cahill was part of England's squad for the World Cup qualifying victory over Kazakhstan in June, 2009 but is yet to win a senior cap.
That will be a big loss for Bolton, best defender for them by some way imo. good luck to the fella.

Yeah a massive loss for them. Still, unless the clot is a symptom of something else he should make a full recovery. I think the only reason he'll be out for so long is that he'll have to go on blood thinning drugs for a while and if you're taken them I think sport is out of the question in case you do some internal damage.
Here's hoping he's ok.

Looks like it might not be the season after all. There's a story on the BBC website. I put a link to it here in case anyone wants to click it. Go one, you know you want to. Basically Coyle has said that he might be back before the end of the season, but he's still a long way from being able to play.

If it hinders Bolton's chances of stopping up which it should do the longer Cahill is out from my point of view the better. Take your time Mr Cahill there is NO rush.

When all the centrebacks are fit theres no chance of Cahill starting for England but imo he should be right up there as the next in line players with the likes of Shawcross and Johnson from Brum Oh and Upson

Good luck to him. I'm far from convinced he is international class though. Decent, middling Premier League defender, nothing more.

Was right up there it the stats for premiership defenders too if you one of them who likes to go off stuff like that Serios though played alongside anoher decent defender he could do a decent job for us when needed. Far better player than Bolt - on

Rarely JB...if we pay £20m, it's generally for someone that will play. Keane played more games than he didn't but was sold for political reasons above any others. He and Torres are the only two we have paid that amount for.

Indeed. The fee for the Irish fella, Albert O'Balsam, is likely to rise eventually to 22 and a half... And that was who I was making a playful dig about. Pick, pick, pick. I know , I know. I'm a pain the ****. It's just a warm fuzzy feeling to be able to point out that for all the adulation, there's enough to pick at with ol' Rafa just like there is anyone else.

Far better player than Bolt - on I'd like to see him play at a higher level to see if he's capable of cutting it. It's one thing playing for Bolton and looking decent (sorry Bolton fans) but another entirely playing for say.... Manchester United against Milan in the Champions League. Having said that, he's still quite young for a centre back so he might get his chance. However, he's also eligible for Ireland, and I wouldn't be totally surprised if he turns out for them instead.

Upson plays for England and for me Cahill is a better player all round than him. Each to their own but i reckon he'd handle himself well enough

Won't surprise you Staki to discover that I think Galactico is absolutely correct.
It's easier to look good as a centre half playing lower down the league for "battling teams". Cahill, Shawcross and Johnson are all good last ditch, body on the line defenders..... why? Because their positional play isn't in the same league as Ferdinand, Terry, Upson, Carragher etc....

Ferdinand, Terry, Upson all 30 + and injury prone so Cahill and Shawcross will be shoe-ins for the squad after the world cup imo.

Dont see the big thing about Upson tbh, wouldnt put him a million miles ahead of Cahill thats for sure. Cahill will get better aswell if he ever moves to a bigger side where's Upson for me wont. Know who ive been more impressed with when they faced Burnley anyhow. f**k all wrong with Cahills reading of the game e ither. Not saying for a second he's up there with rio and terry and ive already said that but should be considered for the next in line.
